God I am really trying to think of one and coming up blank. It's easier to think of RPG Maker games that were a disappointment in that area.
Like Pocket Mirror! It looked really femslashy because most of the characters are girls, but then it turned out to be a story about Poorly Researched DID where most of the other girls were the heroine's alternate personalities whom she either reabsorbs (in the good endings) or loses entirely (in the bad endings). The only one who wasn't was a construct built by a demon and planted in her head, who either dies or is also absorbed by the heroine's psyche even though she doesn't come from her and doesn't want to be absorbed. So that was weird!
I still ended up shipping some things, but only in my own little AU where where everyone is demons.
